Here's the deal. (Sorry it took a while to get back to you.) Yes, you defined #search as having padding-top: 20px, but it gets redefined later on when you say #menu ul li { padding: 0; }. Therefore, you either have to make your earlier declaration more specific (e.g. #menu #search { padding... }) or you need to move the #search, #archives, and #calendar declarations to the end of the file. It's true. There's no way around it. In order to have your background extend all the way down, you will have to just create a really wide background image for the body that is repeat-y.
